This is caused by Metallifizer, a free haxie from Unsanity, that changes normal Aqua-style windows into brushed-style windows. Unfortunately it tries to do so with some of xScope’s transparent windows, too, and therefore causes some strange visual effects.
To fix this just add xScope to the “Exclude List” for Metallifizer in the APE Manager found in the System Preferences.
